How do I put the widgetkit Slideshow in the header behind the logo above the menu. Can not for the life of me get it to work.

Not possible to add a slideshow behind the logo, because it is not a module position.
You can just use an image for background!

Is there away to increase the height of the background image are. I have some great images to use, but it is cutting off the good parts. Which file can I adjust that as I can not see it in CSS.

the background image height depends on your logo size ( height)
But you can setup more space from bottom to your logo, see image attached ( 100px)
margin: 0 0 100px 0 = top 0/right 0/bottom 100px /left 0
