You can add your own script add:
Template Options > Settings > scroll down > Additional scripts

Did you have checked it and looked to your sorce code?
The additional Script will be added before closong body tag:
But you can add your script directly into the file > layouts/theme.php

I don' t see the theme.php file, all I have under layouts is module.php, template.config.php and template.php, did you mean template.php?
